Cheapest option, best scenery, and much more pleasant travel experience would be the train.
You can find trains that only take around 3.5hrs and that gets you to Penn station in Manhattan. You can get tickets as low as $62 each way.
Now for the plane side of things, I just checked and Jetblue has a decent deal for $130 RT. The flight time is just over an 1 hr, however also factor in 2.5+ hrs of non-air travel time (getting to the airport, waiting at the airport, waiting to take off from Boston, waiting to get a get in NYC, getting from the airport) and the time is about the same.
Of course by taking a train you won't be getting molested by a TSA officer. over 11 years agoAnswered by James Diamond viaTravellr.com

Both options take about the same amount of time due to airport security. Depending on where you're going in NYC, the train may be more helpful with dropping you at Penn Station. If you fly, you'll need to navigate from JFK or LaGuardia. Pricing is usually comparable between flying and taking the train... So it's your choice really. One person noted the scenery. In my opinion, there's really nothing that exciting between the two cities. over 9 years ago
