You can get free accommodation by couchsurfing.org or if you prefer something more private airbnb.com -- the latter can get you a great location at an amazing rate. Sometimes less than hostels. (Last time I stayed in HI New York, it cost me US$50 a night to stay in a 12 bed dormitory & 3 of the messiest people in England also happened to be there!)

At the Museum of Natural History, you can nominate an entry price to donate. Since I am a poor student, I nominated $2 and the cashier did not bat an eyelid and took my money. I heard rumours of people suggesting $0 but I certainly didn't have the courage. A whole day of learning about the awesomeness that is life, the universe, and everything.
MoMA is free in the afternoons on a Friday but I cannot remember what time, you'll have to google it.
The Met only has a suggested donation, so you can go in for free!
I also spent a day wandering and sunbathing in Central Park just people watching and catching up on my Vitamin D. Free and relaxing.
There are 2 free ferries in NYC. One that takes you to Governor's Island and another to Staten Island. It poured the day I went to Governor's Island but I imagine that it would be a wonderful day out on a sunny day. Make sure you get on the Staten Island COMMUTER ferry not the tour ones, they cost money!

Don't stay at the YMCA in brooklyn.. It's in the outskirts of Brooklyn and its in what seems to be a dodgy area aswell.
Take the cable car over to Roosevelt island.. It works with your metro card. Also if you are there for more then 3 days then it is best to buy the $29 weekly unlimited metro card. It will save you money if you are catching the subway a lot and it will save your poor feet from getting too much of a workout about 6 years ago
