Try Royal Nepal Airlines, google n do yr search. I came across the ad in the newspaper a couple of days ago, the ticket goes from 650 Ringgit Malaysia for one way. There are many foreign workers from Nepal, so flights leaving Kuala Lumpur are reasonably abundant. about 8 years ago
Royal Nepal is no longer 'Royal' since the early 2000 and they actual only have 1-2 planes. From Malaysia you have to fly from Kuala Lumpur to Delhi and then onto Kathmandu. You can fly through Air Asia or Malaysian Airlines and then the second flight is Spice Jet or Air India but there tends to be a long stopover in Delhi airport and you need a travel visa if as you are coming from Malaysia.
We ended up flying from KL up to Bangkok through Air Asia and then Thai Airways to Kathmandu.
