I will be diving in the Perhantian islands my first week in Malaysia, taking a bus from KL...and after that, I would like to head to Borneo and climb Mt. Kinabula, But I heard not to travel to Eastern Sabah, so just want to make sure it's safe right now. Also, I have no idea about getting the permit and where to stay once I fly into KK...please help:) Thank you!

Indications are that it is very risky to travel there right now.
Have a look at a similar question from a month ago (and the answer I gave). There's a comment from a KL ex-pat who says he's decided against going because of the security situation.
In addition, because the region is subject to a "do not travel" warning you would not be covered by your travel insurance while there - and that could be very costly.

Wouldn't you know it, the day after I answered this the warnings were downgraded!
some good news! As of July 24th 2013 Australia's foreign office is NO LONGER warning against all travel to Eastern Sabah. Other foreign government's will most likely follow suit soon.
They've determined that the situation has calmed enough for it to be relatively safe to visit. But be warned, they do still suggest you exercise a high degree of caution. The Malaysian government does STILL have an emergency security zone order in place so if you come across military patrols you must comply with their orders. over 7 years ago
