With difficulty. Trains stop just after midnight so you are likely to get stuck. On the off-chance you actually get through customs and immigration in time, you could always try for a slow night train to Osaka, and then continue across to Shizuoka the next day.
But I reckon you'd be far better staying overnight in Tokyo and then getting a Shinkansen the next morning.
The japan rail pass is very good value but you can only buy it before you arrive in japan.
