Head down to the wharf in Labuan Bajo and find yourself a friendly fisherman who will take you out for a few days around the island. Sleeping on the boat is heaven, as is diving in the water for snorkelling with manta rays, seahorse, and loads of other stunning sealife.
Obviously you cant go to Flores without a visiting Komodo Dragons. Both Rinca and Komodo Island are fairly the same, but my pick is Komodo. A quick visit to the village is fun, take some local currency to exchange with the locals who seem to be given a lot of foreign notes from the cruise ship visitors.
We also went trekking up the mountains behind Labuan Bajo to the most magnificent waterfalls and bat caves. A hard trek, but worth it. Don't wear white!

Golo hill top retreat is an amazing place to stay before and after a few nights out on the sea, Patrick from Komodo tours is a good local person to organize your boat trip, do it when you get there. ( about $60au a day with meals) He's in the little green office near Treetop cafe south end of town. Make sure they have heaps of ICE on board, or stop at Komodo Is village... Its worth the experiance. Be sure to eat at Little Italy, Mario is a master chef... Best homemade pasta in Indo. Best tip...
