oliver, I'm sure other travellers will have specific suggestions of good companies they've used. There are so many to choose from. Just a tip, changes that come into effect this year mean there'll be fewer boats and fewer visitors to the islands, so book early if you have ony a narrow window of opportunity.

I got a boat named Seaman and the trip was perfect. Good food, perfect organization. Clean (very clean) boat. Good variety of visits to different islands.
You stay on board for 4-6 or 8 days and go around the islands, with trips most at nights. During the day, visiting time.

I have two I would recommend - Galakiwi is solid and very competitively priced. The two owners are great guides and extremely knowledgeable. If you want to bring it up to luxury, check out Haugan Tours. They are a higher end outfit and offer tours and hotels in other parts of Ecuador too.
Apart form Galapgos, Also check out the group mentioned in the previous post, SAE South American Explorers. They have been a staple in Ecuador for more than a decade and have some solid people running their operations.
