There are two possibilities I would recommend. On Sundays there is usually a special train that serves breakfast and runs from Cape Town station to Simonstown. I can't find a weblink for you, but you can ask at the station. If you want to go on another day I would recommend that if you have a car, drive as far as Muizenberg and then hop on the train to Simonstown. It is quite a walk from Simonstown station into the historic and prettier part of Simonstown. Have not done it myself for a while, but think it's about a kilometer if I remember correctly.
